* Document Reserved Temporary File Names
Each processing step writes to a fixed .tmpN name beside the media file
and overwrites a file it finds there. State that the .tmp* extensions
are reserved for PlexCleaner rather than probing for a free name, which
keeps an interrupted run free of orphaned temporary files.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Rename an Uppercase Extension in One Move
The two-step rename through a .tmp7 name could leave the media under
that name when the second move and its undo both failed, or when the
process stopped between the moves. A later process run then deleted
it as a non-MKV file. File.Move renames in place when only the case
changes, on a case-insensitive file system too, so one move is enough
and a temporary name only ever holds tool output.

* Split a Long Temporary File Names Bullet
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Rename Through an MKV Step Name on Case-Insensitive Mounts
Linux rename(2) does nothing when both names resolve to the same file,
so a single case-only move is a silent no-op on an SMB mount. Rename in
two moves again, through a .rename.mkv step name instead of .tmp7, so a
file stranded between the moves is still processed as media.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Report a Taken Step Name as a Rename Collision
Check the .rename.mkv step name for a collision before the first move,
so another file there fails the step as a reported collision rather
than as an exception. Derive the step name in one helper the tests
use, so the stranded-file test follows the name the code produces.

* Split a Long Lowercase Rename Sentence
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Test a Taken Step Name Through the Whole Process Step
A file at the step name has to fail the media file without deleting
it while DeleteInvalidFiles is on, which only the rename-collision flag
prevents. Also scope the stranded-file sentence to the non-MKV delete,
since a stranded file that fails verification is deleted like any media.

* Document That a Rewrite Drops Tags Whatever RemoveTags Says
Every step that rewrites a file ends in an MkvMerge pass with
InputOptions.Default(), which drops tags and attachments so a tool never
adds tags during processing. RemoveTags is the explicit in-place removal
for a file no step rewrites. Keep that behavior and state it where a
reader and a reviewer will look.

* Name the Lossless Timestamp Repair as the Rewrite That Keeps Tags

parse_log reads a missing log as no findings. So audit_physical.py stamped
full shape coverage, and catalog_corpus.py built a catalog with no detections,
for a --run naming a directory that holds no PlexCleaner_process.log. find_run

parse_log keeps returning {} for a missing log, since reduce_corpus.py relies
on that for a clip run that wrote none.

* Drop Tags in the Lossless Timestamp Repair Like Every Other Rewrite
The lossless setts repair moved the FfMpeg output over the original with no
MkvMerge pass, so it kept the file's tags and attachments and added the tags
the FfMpeg Matroska muxer writes. A Convert.ReMux() pass now runs on the setts
output before the regression gate, so the gate and the re-verify judge the
remuxed file.
Add a dts-audio-tagged synthetic fixture, an audio-only DTS break under a
global tag, that exercises the successful lossless repair end to end.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Compare Only Media Streams in the Timestamp Repair Gate
The MkvMerge pass drops attachment streams, while ffprobe and the
streamhash muxer list each Matroska attachment as a stream. So the gate's
stream count check rejected every repair of a file carrying an attachment.
The stream hashes now map attachments out, and the timings skip them.
The dts-audio-tagged fixture carries an attachment to cover that case.

* Restate What the Stream Hash Proves After the MkvMerge Pass
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Leave Cover Art out of the Timestamp Repair Gate
FFmpeg reports Matroska cover art as an attached_pic video stream, while
the MkvMerge pass drops it with the other attachments. So cover art that
survived RemoveCoverArt made the gate reject the lossless repair. The stream
hashes map attached_pic streams out, and the timings skip them.

* Restore IETF Language Tags After Every FFmpeg or HandBrake Rewrite
FFmpeg and HandBrake drop the LanguageIETF element of every track, so
a region or script subtag such as the CA in fr-CA could not come back
after the lossless timestamp repair, closed caption removal, the
re-encode repair tier, or the FFmpeg remux fallback.
Convert.RestoreLanguageTags() now restores the tags on every FFmpeg
and HandBrake rewrite before the output replaces the original. It
edits only when the output keeps each track's number, type, and ISO
639-2B tag, and warns otherwise. The remux fallback restores only for
a Matroska input.
Closes#1148
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Fail a Rewrite Whose Tracks Do Not Match Before It Replaces the Original
A track mismatch now fails RestoreLanguageTags() at every rewrite site
before the move, so the original stays. The VerifyTrackOrder() check
that ReEncode and DeInterlace ran after the move is removed with
MediaProps.VerifyTrackOrder(), leaving one track comparison.
Test the type, language, and dropped-track arms, an unparsable
identify, and closed caption removal. Fold the FakeTools sample
identify and sidecar reads onto one helper each.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Number the Restored Tags in HandBrake's Track Order
HandBrake writes the video, then the audio, then the subtitle tracks,
so the re-encode repair tier's HandBrake fallback failed the track
check for a file stored in any other order. GetHandBrakeTrackOrder()
numbers copies of the tags that way for it and for DeInterlace, which
renumbered the original tracks in place through a shallow clone.
MediaProps.Clone() has no caller left and is removed.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Route Every HandBrake Run Through One Subtitle and Language Workaround
HandBrake converts subtitles to ASS, adds embedded closed captions as
one more subtitle track, and drops the IETF tags. The repair by
re-encode's HandBrake fallback selected every subtitle, so a file with
embedded captions failed the track check once a mismatch failed the
rewrite. ConvertUsingHandBrake() encodes without subtitles, merges the
original subtitle tracks back with MkvMerge, and restores the tags, for
DeInterlace and the repair fallback alike. HandBrake.ConvertToMkv() no
longer takes an includeSubtitles flag, and AllSubtitles() is removed.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Log the HandBrake Merge Step and Assert Its Track Selection
ConvertUsingHandBrake() logs which MkvMerge step runs on the HandBrake
output, as DeInterlace did before the helper. The HandBrake repair
test asserts that the merge takes only the original's subtitles.

* Pass No Language Props Before RemuxByExtension Reads the Media
RemuxByExtension() runs before GetMediaProps(), so it passed a null
MkvMergeProps, and the FFmpeg remux fallback threw a
NullReferenceException on the IETF restore check. The language props
are now optional, and RemuxByExtension() passes none.

* Test the Startup Version Gate, Cleanup Re-Run, and Corpus Helpers
Each test catches the removal of a check that no test covered:

- Process.ProcessFile repeats RepairMetadataErrors when a later step

- find_run skips a newer run from another channel.

* Assert the Language Arguments ConvertToMkv Sends to MkvPropEdit
Each MkvMerge track's language reaches MkvPropEdit as a track edit, so
a restore that skips a track or sends the wrong tag fails the test.

* Match Whole MkvPropEdit Arguments in the Language Assertion
A substring match let language=eng pass for an expected language=en,
so the assertion compares whole arguments. It also expects edits only
for defined languages, as SetTrackLanguage sends.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Check the Flag Argument and Docker Argument Order in the Tests
The MkvPropEdit fakes apply the Commentary flag only when asked to set
it, so a re-run that sends the wrong flag fails the cleanup tests. The
process_clip test checks that --user is followed by its IDs and that the
config mount comes before the image.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* Match the Commentary Flag Value and Track in the MkvPropEdit Fake
A name-only match let a cleared flag or a flag on another track pass,
so the fake applies the flag only for flag-commentary=1 on the audio
track.

Walkthrough
The changes update language-tag restoration across media rewrites, filter attachments and cover-art streams from timing and hash checks, and revise deletion and rename handling. They also add regression fixtures and tests, validate explicit regression-run paths, and document temporary-file behavior.
Stream hashes and timing results exclude attachment and attached-picture streams. Synthetic fixtures and tests cover tagged audio timestamp repair and stream filtering.
Language restoration across rewrite paths PlexCleaner/Convert.cs, PlexCleaner/HandBrakeBuilder.cs, PlexCleaner/HandBrakeTool.cs, PlexCleaner/MediaProps.cs, PlexCleaner/ProcessFile.cs, PlexCleanerTests/CleanupStepRepeatTests.cs, PlexCleanerTests/FakeTools.cs, PlexCleanerTests/ReEncodeBitrateStateTests.cs, PlexCleanerTests/ReplaceOriginalTests.cs, ARCHITECTURE.md, README.md, PlexCleaner/MkvMergeBuilder.cs, HISTORY.md
Rewrite paths validate track count, numbers, types, and languages before restoring tags. HandBrake conversion omits subtitles during encoding and merges original subtitles when present. Timestamp repair, caption removal, remux fallback, and repair paths update their remux and restoration steps. Tests cover these paths and dropped track flags.
Deletion paths use shared logging and report failed deletions. Failed-file handling logs retention reasons and operation names. Lowercase renames use a checked .rename.mkv intermediate, with tests for collisions and failed moves.

High-Level Assessment
The shared pre-replacement track check and language restoration are appropriate because FFmpeg and HandBrake discard IETF tags, while the existing MkvMerge pass already standardizes rewritten output. Reusing the original subtitles is preferable to relying on HandBrake’s subtitle conversion; validating only after replacement would put the original at risk.
• Introduces delete operations that log the target and reason before acting, report failures with the target name, and optionally return failure instead of propagating an exception.

1. Some valid timestamp repairs are rejected 🐞 Bug≡ Correctness
Description
MediaStreamTimings() removes attachment and attached-picture streams but keeps each remaining
stream's original ffprobe index as its dictionary key. If a removed stream precedes an audio or
subtitle stream, the remux can shift that stream's index, and TimestampRepairSyncPreserved()
rejects the repair even when its media timing is unchanged.
The added filter preserves ffprobe indices as keys, while the regression gate requires identical
keys before and after the newly added remux. That remux uses input options that discard attachments;
neither comparison renumbers the remaining streams.
The issue below was found during a code review. Follow the provided context and guidance below and implement a solution
## Issue description
The timing regression gate compares original ffprobe indices after a remux that removes attachment streams. A removed stream before another media stream can shift that media stream's index and cause a valid repair to fail.
## Fix Focus Areas
- PlexCleaner/FfMpegToolJsonSchema.cs[54-63]
- PlexCleaner/ProcessFile.cs[2631-2644]
## Recommended Fix
Give retained media streams comparable positions on both sides, while checking their types and timings, rather than using the pre-remux ffprobe indices as matching keys. Add a test with an excluded stream between two retained streams.

🟡 Changes recommended
A critical active finding shows the change removes MkvMergeInfoData.json while existing tests still depend on it, causing cleanup and subtitle tests to fail before reaching their assertions.
Declined with evidence in the thread on PlexCleaner/FfMpegToolJsonSchema.cs (#1156 (comment)). RepairTimestamps() runs only on a Matroska file (SidecarFile.IsMkvFile at PlexCleaner/ProcessFile.cs line 2465). For a Matroska file, ffprobe lists every attachment and cover-art stream after every track, so dropping them leaves each retained stream at the same index. The MkvMerge pass (Convert.ReMux() -> MkvMerge.ReMuxToMkv(input, output) with InputOptions.Default()) drops attachments but selects no tracks.

RemuxByExtension always passes null language properties before probing. If an MKV/Matroska file has an extension configured for remuxing, the FFmpeg fallback cannot restore its existing IETF language tags.
The converted MKV loses its original IETF language subtags.
This can occur when: A Matroska file named with a configured non-MKV extension, such as .avi, fails the first MkvMerge remux but succeeds through FFmpeg.

DeleteEmptyDirectories does not call Directory.Delete directly. It passes Directory.Delete as the delete action to FileDelete.TryDelete (Process.cs:520-527). DeleteEmptyFolders gives no way to replace that action, so a test cannot force a failure through it.
Add an optional Action<string>? delete parameter. Forward it from DeleteEmptyFolders into DeleteEmptyDirectories. Use delete ?? (Action<string>)Directory.Delete at the TryDelete call. The fallback must stay Directory.Delete. Passing null through would make FileDelete.Delete use File.Delete. A test can then pass a delegate that throws, and assert that the result is false and the folder still exists. This avoids platform-specific file locking.

Cover the startup tool-verification path with a test.
The new tests call Tools.VerifyToolVersions() directly. VerifyTools() returns that check after tool discovery succeeds (PlexCleaner/Tools.cs:50). The verifyTools branch of Create stops startup when VerifyTools() returns false (PlexCleaner/Program.cs:531-535). No test calls VerifyTools(), Create, or a command method that reaches them. Removing the call at Tools.cs:50 would therefore not fail any test.
Add a test that calls Tools.VerifyTools() with an older tool version installed, and assert that it returns false. The fake executable helpers in PlexCleanerTests/FakeTools.cs can create the tool.

VerifyAndRepair returns false in this scenario. The post-repair refresh runs MediaInfo, and the test does not create a MediaInfo executable, so the launch fails. SetRepairedState then returns false after it sets Verified and Repaired. The test discards the return value, so a regression that returns true would still pass. Assert the expected result, as the other tool-error tests do.

Cover a differing payload hash in the lossless repair test.
The fake ffmpeg returns the same streamhash output for every input. The payload check in TimestampRepairRegressionGate therefore always passes in this test. Removing or bypassing that check does not fail any test. Inverting the comparison does fail the success test.
Add a case where the repaired file reports a different MD5 than the original. Expect RepairTimestamps to return false, leave the original file unchanged, and set the failure state. Vary the hash only for the repaired file's streamhash call. The success case must keep equal hashes.
The fixture's other tools already fail verification for every output except the setts output. A rejected repair therefore does not need fallback success disabled to return false.

🔵 Needs a closer look
The HandBrake fallback still needs a maintainer decision on whether to preserve, report, or document possible loss of embedded captions when removal is disabled.
RemuxByExtension always passes null language properties before probing. If an MKV/Matroska file has an extension configured for remuxing, the FFmpeg fallback cannot restore its existing IETF language tags.
Deferred to #1159. Before #1152 the FFmpeg fallback restored no tags for any input, so the gap predates this promotion. It needs a Matroska file under a ReMuxExtensions extension, a failed MkvMerge remux, and a successful FFmpeg remux.
The HandBrake fallback still needs a maintainer decision on whether to preserve, report, or document possible loss of embedded captions when removal is disabled.
Deferred to #1157, which holds that decision for the maintainer. It concerns the re-encode repair fallback only when RemoveClosedCaptions is off (default on), and DeInterlace() already behaved this way on main.
For best results, initiate chat on the files or code changes.
@ptr727 Acknowledged. I accept deferring this pre-existing gap to #1159 rather than requiring a fix in this promotion.
The affected case requires a Matroska input under a ReMuxExtensions extension, a failed MkvMerge remux, and a successful FFmpeg fallback. The finding remains valid, but it is not a regression introduced by this promotion.

Learning: In ptr727/PlexCleaner, `.github/copilot-instructions.md` is carried byte-identically from ptr727/ProjectTemplate. A defect in that carried text must be fixed in the canonical hub source, not in the downstream copy. The canonical `pr-review-conduct` Merge Gate treats a body-only finding as closed after it is investigated and answered.

Learning: Within repository "ptr727/PlexCleaner", only for files matching one of ["PlexCleaner/Convert.cs","PlexCleaner/ProcessFile.cs"]: When reviewing IETF language-tag restoration in PlexCleaner/Convert.cs or remux selection in PlexCleaner/ProcessFile.cs, distinguish rewrite selection from rewrite output. SetIetfLanguageTags controls whether missing IETF tags alone trigger a remux; it does not prohibit IETF tags during a rewrite performed for another reason. Check GetRemuxErrors() and the rewrite path before alleging an option violation. Do not require RestoreLanguageTags() to exclude derived tags solely because the option is off or the source lacks language_ietf.
* Warn When a HandBrake Rewrite Drops Embedded Closed Captions
HandBrake runs without subtitles and only the original subtitle tracks
are merged back, so closed captions embedded in the video stream do not
survive a deinterlace or the HandBrake fallback of a re-encode repair.
Nothing reported the loss.
ConvertUsingHandBrake() now scans for embedded closed captions before
the HandBrake run and logs a warning when the video carries them, or
when the scan fails. The scan always runs, since the sidecar states
that skip it do not imply one ran with RemoveClosedCaptions off, and it
records no ScannedCaptions state mid-rewrite.

* Keep the Caption Scan Out of the Repair Outcome and Skip a Known Scan
A signal-ended or cancelled caption scan counted in ToolErrorScope, so a
repair that then failed left its state unchanged and kept the file,
repeating the whole repair every run. The scan now runs in its own
scope, and the two VerifyToolErrorTests no longer need a fake ffprobe.
The scan is skipped when ScannedCaptions or ClearedCaptions is set,
since those flags do record a real scan or a removal.

Human assessment is needed because documentation and an implementation comment inaccurately describe subtitle handling, making the architecture and fallback behavior misleading.

Real. The comment above ProcessFile.ConvertUsingHandBrake() and the ARCHITECTURE.md paragraph on HandBrake runs listed closed captions among what the no-subtitles run handles, while that run drops them. The fix is #1163 into develop, and this promotion picks it up when that merges.

Human assessment is needed because moderate and critical hidden findings indicate stream-index mismatches can reject valid repairs and failed deletions can be logged twice, with the latter also breaking the named test.
Human assessment is needed because moderate and critical hidden findings indicate stream-index mismatches can reject valid repairs and failed deletions can be logged twice, with the latter also breaking the named test.
Both declined with evidence.
Stream-index mismatches: the same finding Qodo raised, declined in the thread on PlexCleaner/FfMpegToolJsonSchema.cs (Promote Develop to Main for 3.23 #1156 (comment)), which Qodo then marked dismissed as a false positive. For a Matroska file, ffprobe lists every attachment and cover-art stream after every track. So dropping them leaves each retained stream at the same index, and the lossless repair runs only on a Matroska file.
Failed deletions logged twice: a failed FileDelete.TryDelete() logs two Errors by design, which Log a Consistent Reason for Every Delete and DeleteInvalidFiles Keep #1153 introduced. One is Failed to delete {What} : {FileName}, naming what was deleted and the file. The other is the exception with its calling function, from LogAndHandle(). FileDelete.Delete(), the variant that rethrows, logs only the first. No test breaks. SidecarDeleteThrows_LogsFailedDelete asserts Contain rather than ContainSingle on the Errors for that reason. NonMkvDeleteThrows_LogsFailedDeleteAndPropagates asserts a single Error on the rethrowing path. dotnet test --filter "FullyQualifiedName~DeleteFailedFileTests" at 20cd188 reports total 11, failed 0, succeeded 11.
